The item comes from another plugin, such as itemsadder:ruby or nexo:silver, and that plugin is not installed or does not know the item. The shop shows dirt in its place, and the item cannot be bought or sold until it loads.

The console names the item the first time it happens:

Shop item "ruby" uses "itemsadder:ruby", which could not be loaded. It shows as dirt and cannot be bought or sold.

Install the plugin, or fix the item's id, and run /pshop reload. The prefix of each supported plugin is listed on Shop Configuration File.
